Pixelitor is a free, open source image editing software with layers support. It has more than 80 distinct image filters with great features and color adjustments.
If you want to save your images, you can use one of four available JPEG, PNG, BMP or GIF formats. You have the option to save your images with transparent background in png format.
If you want to store all the information, including the layer structure, use the PXC format. Note though, that 'PXC' files can only be opened in Pixelitor.
You can also save your image in OpenRaster format (which also supports image layers), or open the image layers in Gimp, Krita, Paint.net, etc., but note that there is no support for layer masks in OpenRaster and may some information is lost.
If you want, however, to save only the final image, you can save it in any of the most common formats such as JPEG, PNG, BMP or GIF.
